But not all individuals correspond equally - because of differences in the effect of the disturbance or yet unknown gentic cofactors. The genes always changed may be closer to the cause of the disturbance. Those correlating a bit less with the disturbance may correlate well with another gene, and thus may constitue a pathway carrying the phenotype or the biological reaction to it. . The NetSAM (Network Seriation and Modularization) package takes an edge-list representation of a network as an input, performs network seriation and modularization analysis, and generates as files that can be used as an input for the one-dimensional network visualization tool NetGestalt (http://www.netgestalt.org) or other network analysis.
